The Jewels are scattered around Raccoon City, hidden in fancy boxes. The Commemorative Clock puzzle in the Subway Station will reward players with items when they insert Jewels into it. To get Nemesis to drop these upgrades, you must damage him enough to make him take a knee, which can be done with one hand grenade or by shooting a red barrel or generator when he's within range. Two upgrades for the G19 handgun can only be acquired by fighting Nemesis around Raccoon City, after leaving the Substation and solving the Subway Map Puzzle, respectively.
